I must say I very much like what you're doing and your views on Matrix.
I agree with all that was said.
I just would like to add a few things that are worth consideration:
1,
The explanation about the continued existence of humans and humanity offered to Neo (and the viewers of the movie) is presented by Morpheus. But Morpheus doesn't have to be right on _every_ issue, after all he isn't the One or anything like that. :-) The Machines could have their own reasons outside the understanding of Morpheus and the goodguys.
2,
The effectiveness of energy production of the human body is probably below the effectiveness of other methods like burning things - we eat lot's of veggies and meat - several times more than our own body weight before getting 18 (or even 0), burning those veggies could probably produce much more energy etc. So this explanation is clearly absurd.
However if we allow the existence of psionic or chi powers (like in certain kung-fu movies), that could explain where that energy comes from. (After all levitating things, making building crumble with a strike with bare hands, etc. probably does take a lot more energy than what we get by eating - so that energy must come from some other mysterious source, unknown to the scientists of present day, but maybe known to the Machines.) Imho this seems to be in line with the general approach of Matrix.

Imho the Machines were definitely using human minds to run their software - this can be seen in the way they followed the protagonists - they always took over the body of some person in the Matrix, and when the body was attacked _they_ survived the attack and only the carrier body died (although there could be other explanations for this). So imho, you shouldn't discard this thesis, no matter which way you decide to continue improving the RG.
